ok, i finally watched the whole movie for the first time, and had a few questions for you guys that have seen it about 3 million times...
ok, ultimately, the jet engine falls in both universes. and the jet engine is from the future, so donnies little sister has to die (either along with ms. darko or that bitch lady), since the chain of events will lead to them being on that plane.
2. the tangent universe must give everyone some subconcious memory of what happened. this explaining why gretchen waved to Ms. Darko. and explaining Donnies uncontrolable laughter seconds before his death.

losing an engine doesn't necessarily dictate that the plane will crash. It's not going to be a fun landing or time in the air for sure, but it's not a definite result.
however, that doesn't mean that once the timeline is restored and donnie dies, that his family was on the plane. Since they were flying in the tangential universe where he had not yet died, and as soon as the engine crushed him, the original timeline resumed on october 2nd, it's possible that Sparkle Motion never performed - at least with his sister - and that they never went to Star Search, and therefore, were not on the plane during the normal timeline.
Had we seen them on the plane at the very beginning of the movie, prior to the crash, then we could assume that in the normal timeline they WERE on the plane. But when Donnie gets to the house the next morning, his mom and sister are there, were apparently not on the plane, and couldn't have been anyways since they were on the plane 4 weeks later.
It's very confusing, but I think you can consider that the events between when the first engine crash occurred, and the second, exist solely unto themselves and while necessary to restore the timeline, cease to exist (except residually in people's unconscious) the moment the engine kills Donnie.

When donnie sees the blob things that shows everyones paths. So that obviously has been disrupted so they are being affected by the change and most liekly feel like something has changed but it hasnt. Like when it feels like you've forgot something.
