It's really late so I'm not sure if this has already been said, but here's my basic logic. Whenever the jet engine falls through the portal, the events of the tangent universe are still there, lingering away. It is said in a deleted scene in which Donnie and Gretchen are talking in an arcade that Donnie constantly has dreams where he can remember them for a second, and then they slowly drift away.
I think this is what's happening during the Mad World sequence. Everyone wakes up when the engine crashes, because part of the tangent universe just fell into their own. They all wake up, having drempt this dream (which was the remnants of the tangent universe that came along withthe engine), and the second they wake up, the "dream" starts slipping away, making no sense. So everyone has this connection but they have no idea why. Because they were all a part of it, but they've all forgotten the "dream". So I think this is exactly what happens in the very end when Rose and Gretchen wave. They both were touched by this "dream", and even though they never met in the tangent universe, they were both still touched by it, thus given them a very slight but none the less present connection.
But the pussy theory makes just as much sense, too.

She doesn't move her hand because the smell paralyzes her. Did you notice that her pupils dialate and her nose begins to twitch? This is due to the stank coming from Mrs. Darko's bearded clam. Gretchen can't even move because the stench is so horrible.
