There are two versions of the movie, but there are loads of versions of the dvd:
Theatrical '"Prism" Edition (Film only, no extras or commentary) Theatrical "Limited / Original" Edition (Film + Extras) Theatrical Donnie Darko / Blue Velvet double pack DC Limited R2 (DC featuring hologram cover. DC R2 (Same as above, but no hologram) DC Special Limited Tin (R1 only I think) DC R1 (Same as R2 but different cover art)
Im pretty sure there are other alternate cover artwork versions out there too, other region variations etc. So at least 7 versions of DD DVD.

THe Vanilla looks like it's just the Prism by another name - Vanilla as in "No Frills".
The 'Best' version is debatable - The one you have highlighted is the Directors Cut and is well worth getting.
For completeness you should get the non-prism theatrical version - hard to find retail, but there are usually a few on eBay: Look for a 2003 release, and ask what extras it has - if it has some that's the one you want. The film it's self is no different but some of the extras and the commentary is different to the DC.

Theatrical "Limited / Original" Edition (Film + Extras)
I have that I actually bought it recently (this year) at FYE So it can't be too hard to find.

Don't forget the Sundance cut. It isn't available for purchase, but I think it varied somewhat from the DC.
