The answer is simple Frank has met Donnie many times in previous time portals It has been a repeated cycle many times, except Donnie this time realises what he has to do which is to die to fix everything. So when he refers 'his father and his father before him' Meaning the cycles in which he has already appeared to Donnie. He is talking about himself, the notion of a father is metaphoric.

When Frank says "it was my father's name, and his father's name before me" it can be understood that there was Frank Sr. and Frank Jr. until Frank III, or bunny Frank, is born. In my opinion, the story told in the hotel isn't happenstance. Frank F. was most likely the father of bunny Frank and the inspiration for Jim's presentation. If Jim and Mr. Darko golf together, it can be gathered that they are the same relative age. If Frank Jr. had been in this age grouping as well, then it is plausible that Frank III and Elizabeth would be similar in age. Another point in my theory is how Elizabeth reacts when she finds that Frank has left for beer. Knowing that Frank Jr died on his way to prom (possibly drinking) and Frank III has just left (possibly after drinking) would be very upsetting to Elizabeth. But this is the Internet, and we could all argue indefinitely.

My first thought was that it was God in some way (father, son, holy ghost are one). There are multiple references to God in the movie and by Donnie explicitly so that's what I was thinking.

Couldn't it be that Frank F. is actually the father of Frank III? When Donnie's parent discuss about that "Frank", he's the one who went to their high school. So Frank F. (Frank Jr.) is around the age of Donnie's parents. Both of them have a 19 year old girl. So it makes sense that Frank F. could have a kid who is in his early twenties. About Frank Sr., I caught no reference in the story, maybe he was around Grandma Death's time? Another mention of Frank F. was possibly by Jim Cunningham in his presentation, who probably heard of stories of this doomed guy, maybe?
I also liked the theory of Frank referring himself as his own grandpa, father, and son in order of his creation, as mentioned by others. But I couldn't ignore the two times mention of "Frank" in the movie and then Frank III telling Donnie that he shares his name with his dad and granddad.

"It was the name of my father, and his father before me."
^This line was worded in a strange way purposely no doubt to add an air of mystery to it and multiple interpretations (including religious sounding ones), but it also works to simply refer to Frank’s father and his grandfather. “His father before me” can be re-worded as “his father before I existed” or “his father before I was born”. As before Frank was born, the only other person named Frank in their family besides his father was his father’s father. Ya dig?
